I’m medium tall and have always dated men taller than I am. I have a good friend who is everything I want in a man and I think he likes me that way too, but he is shorter than I am and I just can’t stop feeling funny about being with him that way.

From where I sit your rather superficial attitude is causing you to miss out on what could be a good relationship. If you cannot get over it, you should explain this to your friend so he can find someone who is not hung up on his (lack of) height.
Or, perhaps he would start wearing elevator shoes that would bring him up to your standard, at least in public and assuming how you feel in private when he is barefoot is not a problem.
